Ok, I'm totally at a loss here. I keep a few (about three or four) files in my Macintosh HD root for easy access. One of them I use all the time to control access to some servers I need access to, via a PGP disk. I just went to open it, and everything that was in there bar one folder has completely disappeared. Anything that wasn't a folder has stayed, but I'm seriously worried about OS X if it can randomly erase files with no record. I have a password at login, and only I use the machine. Spotlight turns up no trace of the missing file, so this begs the question – where the hell have my files gone?
 
You could try resetting the Spotlight Index using Onyx or something similar then trying to search for the files again. If that doesn't work, then I don't know. Somone with more knowledge than me will probably be able to help you!
