I've purchased 3 MacBook Retinas and 2 of them have had this disappearing menubar/finderbar problem.

Some say it goes away by itself, some say that you need to delete the com.apple.finder.plist

I've had two geniuses confirm that they've seen this as a reoccurring issue.

Does anyone have more info on why this happens, or is this just one of those random glitches that only happens on a new instal of ML?

I had the same issue on my Early 2013 rMBP when I first started it, the status bar kept disappearing by itself if I didn't move the cursor for like 10 seconds. But the issue was gone after the first re-start. Strange.
 
Are you restoring from a Time Machine backup on the computers having the issues? I restored my 2013 rMBP from my 2012 rMBP backup and that is when I noticed it. As the last poster said, a restart has fixed it for me.
