I've looked in both the Mac App Store and the developer's website. The dev's website takes me to the Mac App Store which states my request could not be completed.

Could someone shed some light on why the App isn't there anymore? Has it been pulled?

I was wondering the same thing. It has been broken on Lion though (except for a beta that supposedly fixed the issues) and the developer hasn't done anything for months.
 
Sounds like the developer doesn't have enough time to work on Bowtie.

Just because I'm no longer able to dedicate large quantities of time to working on Bowtie doesn't mean that there aren't people who are! To that end, we've decided to clean up and restructure the code, and then ultimately open source Bowtie 2.0 on our GitHub page. In this way, the already-active Bowtie community can participate in its evolution, and although we are no longer maintaining Bowtie for the Mac App Store (starting today with 1.4), if someone else would like to take on the job, you can get in touch with us when Bowtie 2.0 comes out and we'll give you everything you need to know!

So that kinda sucks, but at least it will still be around. I checked their Github page and it's not up yet. Presumably they're still cleaning up the code before pushing it out into the public space.
