Hi,

Sometimes when Hiding(command+h) multiple apps, I get down to the last one and the option to hide via the menu or the keyboard shortcuts disappears?

That is correct, because there is nothing left to hide, as everything else is already hidden.

Let's say you have three applications open, Finder, Safari and Mail.
You hide Mail and Safari. Now Finder is the only visible application. When you want to hide Finder, what application should be visible then? Safari or Mail? If you have too many Finder windows open, you can also use Spaces or the Exposé > Show Desktop command or close all windows with CMD+OPTION+W.
 
I guess this is only a problem when I am trying to hide everything so that I can see my desktop and get an inventory of what is all open en route

Yes, you can go to the Finder and Alt+Cmd+H to hide everything BUT the Finder, then minimize any Finder windows you may have open. That seems to be the most reliable method of getting to the Desktop without Expose or Mission Control.
