I always noticed that there were some mails I could not find when searching within the mail app. But when I went to gmail.com and searched in there (with the exact same keyword) i've had no problems. It's a little annoying, and I don't get why it even happens..?

well, in the mail app you're not actually searching the message body, you're only doing to, from, and subject which, you're right, it pretty sucky.
 
The default setting on the mail app is to only list a certain number of messages, therefore making only those message searchable.

If you go into the settings and change it to show more messages, you'll likely be able to return all search results instead of those just limited to the messages its displaying.

The "search on server" function never seems to work for me.
 
This is one reason I haven't gone to MobileMe for mail. I seem to have the same issue there. Gmail, never a issue. This on the computer. it's a apple function that's severly lacking. If their mail was as good as gmail I'd use mobile me, but it's not close.

On the iphone it's even worse. Search on server never works here either.
 
Yeah I really hope they will fix it but it's always been like this
