during apple keynote we were told that all ipad will be ready for ipad mini if it so than why flipboard need to update to optimize for mini.. is it better for app developer to update their app more suitable for mini?

Maybe the same reason they have dedicated apps for iPhone and full iPad.

They won't squash it down to fit, they will arrange the tiles for best viewing.
 
I'm going to say font sizes.

When text gets small on the ipad 2 display it can be hard to read.

I think it's more a case of the original app not following some of the HIGs as closely as they should. I suspect quite a few apps will do a sort of "compliance" update, but I doubt it's anything device specific.
