I've got a MBP mid 2011 with Lion installed and I'm Buying a Retina MPB next week. Will a Lion Time Machine backup restore to the Mountain Lion new MBP without problems?

Yes, or you can use migration assistant.

So, does time machine back up *all* the files? Including the library? I have a rMBP with some problems and I'm making a time machine backup before i send it back for a replacement. When the new machine comes back i need to restore it to working order as soon as possible due to travel... Will this method restore my new machine to the exact state of my current machine?

Yes. When you restore from TM everything will be the way you had it.
