I have a Early 2015 13 inch Macbook Pro. I'm currently considering upgrading the SSD (I have experience with this and can do this on my own). However, my battery also needs to be replaced and I will be looking to Apple to replace my battery (I trust Apple's OEM batteries slightly more than the aftermarket batteries out there). Here is my question:

If I bring my laptop to Apple will they be ok with replacing my battery if I've replaced my SSD drive in my Macbook? Obviously my laptop is out of warranty.
 
From my personal experience, yes. I replaced the battery on an out of warranty MBP 17” years ago. Not only had I replaced the original HDD, but I also replaced the DVD drive with an OWC adapter to put in a second drive.

The Apple Genius said they couldn’t cover damage related to my modifications (there wasn’t any, but I guess they have to tell the customer that).

The issue with my battery was that it was swelling and they replaced it for free since it had nothing to do with the changes I had made. I was expecting to pay since it was out of warranty and was very happy with the free service.
