If there are signs inside that it's been worked on then they won't fix it. So it depends on how the repair job looks

They'll see a third party battery and probably won't touch it.

Does the repair you need done just happen to be a result of you having it opened? The answer is no, they will not, at least not under warranty. They'll do an out of warranty repair though. Almost no manufacturer will take a product for warranty repair if you tamper with it.
