Will it be called iPhone 6 Plus S or iPhone 6S Plus?

I'd go with 6S and 6S Plus. A '6 Plus S' seems a bit long with three separate parts too it's name.
It'll be iPhone 6s and iPhone 6s Plus. That's the way Apple's naming system has worked for a very long time. This argument seems to come up every year by people who believe, for some reason, Apple are gonna switch up their naming next year. Maybe 2016 for iPhone 7, but not for an S release.
I'd vote for 6/6s Plus, not 6s/6 Plus s or skipping strait to 7.

Not if they retain the same design. They didn't skip the 4S due to antennagate, a much larger issue than any of the minor issues surrounding the 6/6+.
The issues surrounding the 6 are no worse than on previous models (the 4's 'antennagate' was a much bigger issue, yet Apple still went to the 4S), so I doubt they'd skip to the 7 just yet.
You're grossly overestimating the "issues" with the 6. Outside of macrumors most people have no problem at all with theirs. It will be the 6s and 6s Plus next year. Apple makes a killing by using the same exterior shell for two years and there's no way they're going to stop now.
Made a typo or did you really intend to skip S for the refreshed standard 6? Apple isn't using upper-case S anymore nor "+" so it'll be iPhone 6s Plus.
