I assume iOS7 isn't finalized in beta testing, and shipments of the iphone 5S and 5C are all packaged up and ready to go Im sure. Will the new phones initially ship with ios 7 or 6?

Pretty much any time there's a new iPhone, the new iOS comes with it. I think you can set your clock to that happening.
Yep, literally 99.999% sure it will come with iOS 7. That view is emphasised by the fact that references to new hardware features (fingerprint scanner) have only been found in iOS 7 betas, and not iOS 6 ones.
Also, every iPhone has come with a new version of iOS, which may be a bigger pointer
