Will the update for the new keyboard mess up my MBP's function keys?

I'm considering buying one of the new keyboards to use with my MBP. However, I'm concerned that if I download and run the software that lets the external keyboard's function keys work, that it'll mess up the function keys on my MBP's internal keyboard. It uses different function keys for the various functions, after all.
