Will upgrading via Apple take AT&T corporate discount into account?

Ever since the first iPhone, I've always upgraded via AT&T's web site since I have a corporate discount on my line. If I upgrade this time via Apple's online store will it mess things up with the discount?

I got my iPhone 4 through the apple store and I didn't have a problem with my FAN discount. I've never ordered online before, but I will tonight and I don't expect it to be a problem. You can always call AT&T after the fact and make sure nothing has changed.
