I just purchased Windows home premium full version for my MBP. I wanted professional, But Best buy was sold out. Is there a major difference between the two and will flash run smoother on the windows partition as opposed to my lion partition? ( Cooler temps ). I didn't open the box yet.

There is a major difference, but it won't be recognized unless you are trying to utilize a domain and certain networking features. I totally disagree with the 99.999% of people. Lots of people like to share drives and run a secure home network. These people will see the benefit from professionals included networking features, for the other stuff there is no difference.

As long as the drivers for the wi-fi card are there you should be good. If you are installing through BootCamp set-up there should be nothing to worry about. Networking will work fine on Home Premiuim, it is just when it comes to Domains that the issues might arise. On a smaller home network, most won't notice it.
