I used Winclone to resize by bootcamp partition to avoid having to reinstall everything on that partition. Afterwards, I noticed that the bootup process is much slower and and applications take longer to load. Is there a problem with my installation? Should I just reinstall Windows 7 or wait and see if the problems go away?

Could be anything related to your antivirus? My friend had to use System Restore to roll back to a previous date when he had a problem with his Windows installation. After he booted backup again, he complained about everything running slowly. He then figured out that it was his Avast antivirus that was causing the problem, to which he removed any everything ran smoothly again.
