"Just a heads-up, the mac mini is well and truly screwed-up. I've spent a few of hours trying to fix it this evening, and it seems that the hard-drive with all of our users and files has been damaged. I think this is the result of corrupted files on the windows partition. "

No, it's not as a result of corrupted files on the Windows partition. Unless you intentionally set it up to make it possible, nothing on the Windows partition can affect anything on the Mac partition.
