I am using iPhone4 with 4.0 firmware.

I have tried a few themes for winterboard and I have noticed that when I select a theme and respring, it does not change my wallpaper to match that theme.

I have tried going into settings > wallpaper. There are no new wallpapers being shown in the wallpaper section.

Am I missing something? I would like to use the original wallpapers that come with my themes!

Are you installing themes for IOS4/ iPhone4? Instead of the old Wallpaper.png was 320 x480, the new wallpapers are 640×960. They are optimized for the higher res. display. They are also now named Wallpaper.png2x
 
Yes I have made sure to only download IOS 4, iPhone 4 themes.
The them I'm using (Kryptonite), comes with sub folders(themes) which can be enabled seperately such as "IOS4 Wallpaper" "Wall Clock" and "Wall Clock2".... Have you checked for optional Wallpaper/ Lockscreen" theme/ folders?
