Spoke to AT&T yesterday and they told me that if i went to an AT&T store the manager would let me upgrade to an iPhone 4S without having to pay the $250 fee. Will Apple Store do the same upgrade without having to pay the fee? Online, I can reserve the phone I want at a local Apple Store. There is no way that I know of to check availability at AT&T stores and I do not feel like calling around until I find what I am looking for.

Nope. Apple will be restricted to your published upgrade date.
I would be surprised if you even get the AT&T store to actually do it, though some report that they have gotten dates moved up to the 1st of the month it's scheduled for.
