I'm looking for some kind of application where you are able to write and make notes on PDF files, this would help me out so much with class, does anyone know of anything?
 
The built in Preview application lets you add annotations to PDFs which sounds like what you want. There's a picture of it in action here.
 
ah yes this basically what I was looking for, but after saving changes and reopening is there anyway to edit the previous entries that you wrote?
 
No, when you save it seems to embed those notes as graphics, and save everything to a single layer.
 
Formulate will do exactly what you need. Its freeware and you can write on the pdf's, and make any changes you need to - even after its been saved and closed.
