Is anyone here familiar with updating this on Lion? I have 2.6.3 which was installed with Lion. Not sure if one should be concerned with updating this as I seem to think it will need to be reinstalled after a system update.

It's considered a different app from the X11 included in Lion, so it should not be overwritten by a system update. Do you use any applications that need X11? Typically these are applications run on remote systems which output their display to your Mac's screen, but might also include applications ported to Mac from Unix like Wireshark or GIMP. If the answer is no, don't bother updating to the latest version of XQuartz.
