Yosemite dual video cards problems

I have had Mountain Lion and Mavericks on my 2.1 Mac Pro and I never had no issues running two video cards or even three! That changed when I installed Yosemite. 10.10 was unstable, those issues went away with 10.10.3, but I still can only boot up with one video card. Does anyone have a fix? If not I will have to put back Mavericks. Both video cards are PNY GTX 650 1GB video cards.
