Yosemite freezes/locks-up

I started having freezes or lock-ups when using Safari. This is Yosemite version 10.10 14A389

I am to the point where I think I want to do a clean re-install of the OS.

1. What is the best way to do this?

2. Can I bring all my programs/apps back with Time Machine, or should I reinstall each?

3. Is there a different recommendation to solve this issue?

I use disk maker x with a USB thumb drive. Many are learning that a clean install helps a good deal. Your Time Machine may or may not have programs that could have caused some issues, specially if they are older programs or apps.
