I'm having this same problem on my 1.3/256. Machine just acted very slow. FV seems to be the culprit in my case. I had it on and the machine was doing 50/80 MB/sec R/W. Reinstalled OS X and it went up to 400/750 (FV off). Turned on FV again and after it finished encrypting it went to 50/80.

Is there anything else that needs to be done for FV to perform reasonably? I'd like to keep my disk encrypted but it's not worth it if the computer starts chugging.
 
Not sure what the culprit is but FileVault seems to definitely play a role as you suggest. I basically stopped worrying about it and actually my FileVault is still on and I get the attached speeds. The computer mostly feels fine so I stopped thinking about it.

Retina MavBook brings new tech the table with NVMExpress (NVMe replaces AHCI), which may or may not play a role in bench testing, positively or negatively. FileVault 2 does have an impact on system performance, equally as a rule it`s a very low number. If your system was R/W at 50/80 MB/Sec you would know about it :)

As now the SSD is mounted directly on the Logic Board, removal of the SSD from the system is to all intents and purpose impractical. This pretty much makes FileVault 2 redundant as long as you apply a Firmware password, nobody, will be looking at anyones data, anytime soon.

n.b. My Retina MacBook is the only Mac I use that is not protected with FV2
