1. If I plan to solely run Windows, will a PC(not MAC official) GPU boot properly into Windows in a 2010 Mac Pro?

2. If my current GPU uses two 6pin aux power connectors, and my new one would use 1 six and 1 eight, can I safely use a 6 to 8 pin adapter on one cable for the new GPU?

1. Theoretically yes, practically, yes.

2. Yes, but heed caution. 6-pins can only sustain 75W draw, a 8-pin sustains 150W draw... you are going to draw 150W from a 75W line... things might get toasty if you abuse.

1. Yes, I'm using a 5970 and 5870 trifire In windows, works just fine.

I've read in a couple of places that the extra two pins function as grounds? Im not planning to OC at all, and want to insure that there is no risk to my tracers under load in this config.
 
If you want to be on the safe side, you can route one of the power connectors of the optical drives to your graphics card. If you have already two drives installed, you can use a power splitter.
I also don't like the idea to overstress the current lines on the mainboard...
