But if you don't want game aliases on the desktop, wouldn't the easiest way be to launch Steam and pick a game? Either that or put a self created Game Folder in ur dock and place aliases for all your games there.
There's nothing to fix. The dock only contains references to real files on your file system. You remove the files then the references become useless.
Move the shortcuts elsewhere (say, in /Applications) then drag them to the dock.

That's kinda what I did, created a "Games" folder in my home folder, and dragged that onto the dock. All game shortcuts go in that folder, so I have all my games on the dock. Not too hard.
