Anyone who knows what I'm referring to may be able to answer my question, if there is a solution:

I rip my movies with handbrake/fairmount using the Apple Universal setting.
This is perfect for AppleTv and iPad.

For my iPod and iPhone I am using QuickTime X to convert the above files using the "iPhone" setting.

Now, what I want is to have them smart sync like iTunes purchases do where the HD Version goes to the AppleTv and the SD or smaller "iPhone" version goes to the iPod and iPhone.

Anyone know how apple does this for HD purchases and if it can be replicated for homebrewed versions?

The alternative I'm going with is just making a playlist for the smaller movie files but it would be sweet if I could get iTunes to handle it for me.

Use MetaX (it's available for both Windows and Mac, and it's free).

Add both videos to MetaX. For the HD video, set the HD flag to "Yes". For both videos, make the CNID tag the same. I use the date plus the number of vids I've encoded that day, i.e. 201004231.

Save the changes, then add them to iTunes. If the vids are already in iTunes, you may have to remove them from your library and re-import for them to be combined.
