I'm having a few issues with the accelerometer in my ipod. The ipod won't recognise if I change the orientation in a few apps like safari, music, notes and mail. I've also made sure that I am holding it correctly when I move it from vertical to horizontal. However, it works fine in games which use it, like real racing.

My ipod touch is a 2 gen, jailbroken, 3.0.

I'm afraid I won't be much help, but I have somewhat similar issues. When listening to music it will switch from vertical to horizontal, but won't go back. In order to get it to go back to vertical orientation I have to go to the home screen and then either "sleep" it or shut it off. Mine appears to work perfectly for everything else though, with the exception of the transition being sluggish in Safari.
For the record, I have a 2g running 3.0.
