How do you reference your computers by just it's name, rather than name.local?

For example, my networked computer's name is "Dr. Bob." When I try to connect to it through "afp://dr-bob" it doesn't work. I have to do "afp://dr-bob.local."

The firewall on Bob is on, in stealth mode. Any clues?
 
Try adding the machine to the NetInfo database. Applications -> Utilities -> NetInfo Manager -> Machines. Create a new node in that list with two properties, ip_address (dr-bob's IP) and name (dr-bob).

Otherwise, you can always save the location in the Connect To Server menu as a favorite by clicking the plus sign to the right of the entry field. That way you can just point-click to connect and don't have to retype it every time.
