Is there a way update/add/remove songs through ssh, essentially replace the itune bloatware?

One problem is that all the song titles are renamed in itune format. Is there an app that can translate the filenames and also put them correctly in the ipod directory sturcture so the ipod app understands them?

Unfortunately, no. If you transfer your songs via SSH, they won't show/play in the iPod app. You'll need iTunes to sync the songs for them to be shown in the iPod app.
