When I try to add a URL to Top Sites, I am supposed to open a new window with the URL I want to add. When I do this, Top Sites disappears and I can't add the URL to it. Why won't both windows remain open? Is it because Top Sites is full and can only hold a limited number of sites? How can I get Top Sites to stay open so I can add the new URL?

You can add the current website via CMD+D (making a bookmark) and choosing Top Sites.

You can also drag the icon in the address bar to the Top Sites icon in the Bookmarks Bar.

But to get back to your original scenario, the problem is that you aren't opening a new window, you're just loading another page in the current window. Go to File -> New Window or hit Cmd-N to get a second window open, so that you have Top Sites open in one and your page in another. Then drag from the window with your open page into the window with Top Sites open.
