Today I just upgraded from 10.11.4 to 10.12.3 via the App Store/Updates section. Now, even after 4 reboots, it still shows that I can install 10.11.6. On top of 10.12. Seems wrong, right?

Well that's fun... I wonder what it'd do if you clicked update... Trying to run the El Cap installer on Sierra brings up a warning saying it's a lower version of macOS.
Try clicking cmd+r in the App Store Updates section
