Whenever I AirPlay a YouTube video from the iPhone to the HomePod Mini, it starts off my Apple TV, which takes over the video reproduction too.

I like this feature, yet sometimes I'd like to keep the video reproduction on my iPhone, while listening to it on the HomePod Mini.

Is there a way to do this?

I tested and couldn't reproduce the problem. Which Iphone, IOS version, Apple TV do you have?

What are the steps you are taking to Airplay to the HomePod mini via the iPhone? Do you have the HomePod mini set up as the default audio for the ATV? I'm confused why the ATV is even getting involved. I should think the HomePod mini would act like earbuds or headsets and merely play the audio generated on the iPhone, and not need to involve the ATV at all. You might be unknowingly connecting through the ATV.
