Prior to Stacks in Mojave I never kept anything on the desktop. Since stacks I have started to but not a real fan of the clutter, though I admit it is “reduced” by stacking.

I do like the idea of auto-sorting.

Any good app(s) that would do what stacks does, but keep the files in the app and not on the desktop?
 
I'm not exactly sure what you're looking for, but I think it's an app like UnClutter. I've tried it, and it's excellent. I never purchased it because I'm already well-organized and nothing is on my desktop unless I'm currently using it.

It's $20 and is available in the Mac App Store or directly from the developer's website (where you can also grab a demo version to test out).

I watched their video. Pretty interesting. Might try it for the clipboard and drag and drop features. I did find HiddenMe which puts a menubar icon for hiding and showing desktop. So I can still use macOS Stacks but hide the desktop Stacks until I need them. Kind of best of both worlds. This might be useful. Definitely trial it before spending $20. HiddenMe was free.
 
Well, there you go... I didn't realize all you wanted to do was hide the desktop icons. There are a ton of apps that do that... I happen to use DesktopUtility (also completely free with no in-app purchases). It does a few more handy things than hide the desktop, but it's nice and minimal. (See screenshot below)

You will have to scroll down and click the "Show More Apps" text, then scroll all the way to the very bottom again to find the app.
