When I have my case/screen protector in hand I plan to go to the Apple store and pick up an iPhone...

I'm pretty particular about my gadgets and certainly don't need any help setting up a 3GS. So...If I get an iPhone from the Apple store are they going to insist on opening it up? Or will I be able to walk out of the store with a sealed box?

Since you activate it at home, I don't see why they need to open it this time around.
