I currently have a ton of apps and photos backed up to iCloud. I want to do a fresh install of my iPhone 6 but only want to bring over my Contacts and a few select apps like Candy Crush and other games where I need to carry over my saves. If my entire backup is on iCloud and I do a fresh install of my iPhone 6 and I do a restore, will everything get restored or can I choose to selectively restore only a few items and apps?
 
No, you're either all in or nothing at all.

Note items like contacts, calendars, iBooks, iTunes Match songs (some other items) are SYNCED but not necessarily BACKED UP.

This means, even if you just log into your iPhone with your iCloud Account, all of the items I listed above will sync down to your device without requiring a restore.

Most games are moving to cloud saves which would prevent you from needing a complete cloud restore, but I think restoring from iCloud would be easiest as it maintains your settings.

Thanks for that. In that case it looks like my best option would be to simply delete any apps I don't want and use it as a bare bones backup, and then restore from that backup.

Just one question. Where do Settings get saved? Is it through syncing or backup through iCloud?

The only things that are synced in the cloud are items listed above:

Contacts, Calendars, iTunes Match Music, Reminders, ect. Pretty much the items accessible through iCloud.com
