Wouldn't that stop my current phone from backing up?

I think the idea is to stop syncing your old data to the new iPhone.
If you don't want the old data on your new 'Phone, then make a new backup.

Thats the thing, I actually set the new phone up as a new iPhone and DELETED my old back up so I wouldn't bring any bugs onto my new phone.

My new 6 was blank when i set it up.. no texts or apps.

The only thing that came from iCloud was my photo stream and notes. But after a day of using the phone the calls from may, june, and july randomly came up on my call log. I only noticed because I had a missed call from "99 days ago" come up on my lock screen

It's either an old back up from iCloud or iTunes (wi-fi sync) that's making your old stuff come back.
