I hate how when clicking a YT link, it automatically opens up into the YouTube app. Is there anyway to disable that or something besides copying the link and pasting it into a new browser window (something I shouldn't have to do).

While the iPad's YT App is better than the iPhone's (by far), I'd still much prefer the mobile web version.
 
This doesn't seem to work any more with the new YouTube app. Is there another way to stop Safari firing it off, other than by deleting the app?
 
In short: no, you can't stop it. It's Google re-directing you.

You can work around it though. You can scroll down to the very bottom of the page and tap the "desktop" link, which will take you to the full desktop version of the site. If what you want is the YouTube app to open, then all you can do is copy the name of the video from safari into the YouTube app.
