Could be related to a similar OpenCL bug in Photoshop with the El Capitan Nvidia web driver. During the beta phase if you tried to resize an image significantly in Photoshop you would get a blank black image as a result. With the final drivers Photoshop simply crashes. Adobe says it's an OpenCL bug and recommends disabling the API or graphics acceleration in the app's prefs. If you could do that in Aperture it might solve the problem.

I don't know who out of Apple, Nvidia or Adobe (least likely) is at fault.

The GM Candidate and Beta nvidia drivers worked just fine. Move to final and boom

Thanks for the information

10.11.1 Still have yellow box with current nvidia drivers. I guess I am sticking with the beta drivers. Looks like the beta drivers are blocked from being installed

Looks like editing photos in photos using the pixelmator plugin gives me a yellow box too.

does the problem occur with stock Nvidia cards / built in driver, or only aftermarket (flashed?) cards using the Web driver?

This is the reason I stopped fiddling around with my cMP and bought a refurb nMP. Sick of fiddling and just want to get work done.

I get the same issue in Pixelmator on a non-flashed GTX 650 which means I have to use the native drivers pretty much permanently.

With latest webdriver the yellow box issue is fixed.

Thanks for the notice. Besides the Aperture yellow bug, this update did fix the rainbow bug in Cathode and the image editing bug in address book. Looks like nVidia did a good job to address the bugs in a timely fashion.
