I think the fact that a software update is planned to address the issue and that Apple technicians can restart NFC with a software tool, the hardware isn't getting fried.
I'm guessing the NFC power state isn't tied to the phone's power state for Express Transit purposes. A software update may implement restarting NFC when you boot up your phone to address this.

"the hardware isn't getting fried." - it could be. and they can be controlled to not get fried by a software fix. Software controls every part of a modern phone and its internal workings. Its possible that a particular operating point in the wireless charging is frying the NFC chip. Apple's fix will disable that point and choose another point, if possible, and prevent the hardware damage.

I often don’t use the tray for short drives, but I make a point of using it for longer drives. The phone tends to get warm in my pocket, presumably from engaging wireless CarPlay. Agree getting the phone in/out of the tray is awkward, but I don’t mind that it’s sort of out of the way since I’m not reaching for the phone until I’m leaving the vehicle.
