So I went to Apple and they didn't have the model in stock and they had to order me a replacement. Will they send me an email or call me when my replacement is ready to pick up ?

I only got an email with the thing I signed at the Apple Store with the genius tech iPad.

Sounds like checking with that particular store and/or asking Apple about it would likely be the best way of finding out that information.

Realistically even if people have experienced it one way or another doesn't necessarily mean that's what it will like for you, and contacting the store or Apple about your particular case directly would still likely be the best way to get the most accurate information that would apply to your situation.

Provided that you've signed a work authorization, you should get an email notification when it's ready for pick up.

When your replacement arrives, you will get an e-mail. They also do a courtesy call and notify you that your replacement have arrived and you have 7 days to pick it up.
