I've been using apple Mail with several website and Gmail accounts fine for at least a year...no passwords or setup changes...

Today suddenly all accounts gone offline and wont connect - both the ones associated with my websites and also the Gmail ones...seems very odd...the only thing that has happened today was I set up a Yubikey on a few websites...I added it to my google account but I can't see how that could affect all of my Mail accounts...

If it was just my Google accounts, or just my host/websites (siteground) then I could maybe understand...but all of them? Trying to bring them all Online does nothing...Connection Doctor just says 'Cannot connect to this IMAP/SMTP server'...I check and the settings are as they were...

I'm running Mojave on a 2013 MBP Retina...

Your Yubikey setup is exactly why all the accounts broke. You need to reset them up so Safari can read your Yubikey and give you access.

I was lucky enough that I logged into Gmail via safari to set up my Yubikey and then I noticed my connections on Mail went off line and back online. I thought it was a fluke but saw someone else complaining about the same issue you are and found on different forum it was because of the Yubikey and you have to reauth using Safari or via Accounts
 
I spent an hour on the phone with Apple Tech Support. I got a message in the iCloud SysPref panel that I couldn't continue until I updated my Passwords. So I clicked on it the drop down and it was very easy to do . . . on the Apple side. Little did I know or did the Tech is that in doing so, it changes ALL your Passwords. Also the ones you may have set up for third party apps, using the link halfway down the page and the right side, that don't do TFA. Once we figured it out and using the link to create a password, you have to use Safari, and I tried to get direct links other than, Apple ID. for a third party apps. But servers are down now. Once it was created it looked just like the one I had before and worked like a dream. Now we knew that this "Password Updating" of Apple's is intense and covers ALL.

aha - brilliant thanks for sharing this...so I need to disable the 2FA Yubikey on all the accounts I used it on - and then reset them using the Safari browser? I used Chrome when I did it...how strange it affects all the mail settings...

No. Re login to all of your accounts via "Internet Accounts or Accounts" under System Preferences. Or login to all of your accounts in Safari using your Yubikey and mail should reauthenticate.
