I have an Apple TV 4K 2022 and I just setup two HomePod mini’s in stereo. When I initially setup it up I was getting Dolby Audio out of it. After one of them updated to 16.2 now I only get PCM. How do I enable Dolby audio with my HomePod minis? Thank you.

you can't. HomePod mini's don't do dolby atmos.

Those Minis don't do Atmos audio!
to get Atmos audio you have to get a Atmos receiver with Atmos speakers connecting to the receiver! That's the Only way of doing that!

What I don’t understand is why they support Dolby Atmos when using Apple Music? Makes zero sense to support it on Apple Music but not in movies?

because Cinema dolby atmos requires more than 2 speakers. It's a true surround sound experience, whereas Music Atmos is spacial effect.

I have a different understanding.
There are 2 variables in this equation:
-Spatial/immersive audio (Atmos)
-binaural rendering

First one is the object-based encodong. When you listen to Apple Music via appleTV that is connected to Atmos receiver, then you will hear it in full multichannel rendering.

Second one is surround rendering via 2 speakers (usually headphones) that tricks your brain to believe sound coming from all directions.

I am not sure whether apple reverts to binaural rendering with the homepods. May well do.
