After I updated my Apple TV 4 last night a message popped up when I tried to change the volume that said I didn't have my volume control set up yet. Which it was working fine before the update. So I went in to the volume control setting panel and the only options I have were "auto", "TV via IR", and 2 options for "Receiver via IR". The auto setting didn't work at all and the "receiver via IR" setting worked for the Siri remote, but does not work at all with the Apple TV remote app. Is it just a bug with the update? The Remote App worked fine before all this. Am I doing something wrong? Is the problem with the Remote App or the Apple TV os?

If you're controlling via IR, remote app won't control the volume, that only works when controlling over HDMI

you might try rebooting the aTV, and un/re plugging the HDMI cable to see if you can re-establish that connection.
