So the 1 year warranty on my cMBP is about to expire in a couple days (Nov.4)...So, I logged onto Apple with my education discount and bought the 3 year AppleCare. However, it notes that I should expect it by the 13th, which is just past the expiration date for my 1 year warranty.

After doing some digging, I saw that I could extend my cMBP directly on the self serve portion of the website, but I only found this out after I had bought the AppleCare. Do I wait till the 13th, and will it apply, or can I only extend my machine through the self-serve site?

Go with the self serve site, and cancel the other order/return it when it arrives.

You won't be able to register the AppleCare after you run out of the original warranty on the 4th.

This is true.
Cancel the order, and buy online.
Or buy in some nearby store.
 
Called in and talked to a rep.

They made a note in my file. Since I had bought it before the expiration date, they said to call in and they will apply it over the phone.

Great customer service.
