This problem started over the Thanksgiving weekend, which in my opinion was right after the most recent Apple TV update.
I have a two-year old Denon receiver, DirecTV, a Samsung Blueray player, and an AppleTV. Everything sounded great with center channel audio until this most recent update. Now, everything is great except the Apple TV center channel audio.
When i watch a movie on Netflix or an iTunes movie, the center channel volume is lower than it should be and even sounds like the speaker is in a barrel or 55-gallon drum.
I do not experience these problems on DirecTV or my Blueray player.
Apple tech support had me do a hard reset of the AppleTV box and there really is no improvement.

Has anyone else experienced this problem?

Sounds like a possible hardware problem to me. I see you've already tried a hard reboot. How about checking all your cable connections? (Including swapping the HDMI cable to the ATV) Also, does your AVR save separate tone & volume settings for each connected device? If so, check and see if those got messed up somehow.

Finally, make sure you're comparing the Blu-ray/DirecTV and Apple TV performance with the exact same content. (Some programs may utilize the center speaker channel differently.)
 
I havent noticed this issue on my apple TV 4 connected to a 9.2.2 Pioneer setup. I watched the new Kingsmen movie in 7.1 sound and the sound was very good. I will check tonight and see if I can notice and level issue with the center channel. I did play with the new amazon app and it was pathetic, 2.0 only sound.
