After updating to 6.0 and the latest iTunes, my appleTV movie library is missing 2 of my most critical genres. "Need to watch", "must see". If I go to list mode, the movies are there but I have to scroll through 1000 movies. I have two Apple TVs the one that is on Wi-Fi is continually spoiling the library and having a hard time starting the movies to play. My AppleTV that is hardwired works fine.

I figured it out. The new iTunes applied file type "home movies" to my custom movie genres. As soon as I selected all my movies in those genres and changes to "movie" file type. All is back to normal. I also restarted my iMac and my wifi appleTV is streaming fine now. I have had to do this a few times since the update. But at least I have a temp fix.
