All the apps that i had in categories (jailbreak app) using the categories application are gone. They are on my iphone but i cant use them, I know this as the application still update. I had my iphone jailbroken and updated to the 3.0 software and now the jailbreak is off of it, and now I am unable to access the apps.
- I have to a full restore to the normal 3.0 firmware.

Yes, you have to fully restore to 3.0.

Since you restored to a backup of your jailbroken firmware, it would put your apps where they were in your jailbroken firmware- The folders. Since you can't have those folders on your phone (No categories, no Cydia..etc) you can't view your apps.

That's why when you first launch Categories, it gives you a warning that it can be dangerous.
 
easy fix,
go into your settings, go to general settings then Restrictions, then click Enable Restrictions, make a password, then disable your restrictions and BAAAMM!!
apps are all back
