Apps in the Dock

Is there a way to prevent a certain app from appearing in the dock when its active ?

Not unless the app has a preference for it.

You can either hack some of the files inside the app's package or use foggynoggin's Dock Dodger.

There's also Dockless. It's free and works exactly like I had expected it to.
