I have a emulator on my phone and put the roms in the file; var/mobile/documents. While looking into modifying some icons I stumbled accross the folder; [raw file system] user/documents and noticed the roms are in there as well. is this supposed to be like that?

I believe the "/var" is a system link its not an actual folder. Its kind of like a shortcut on a windows desktop.

    /Var is a symbolic link.

    ----------

Shortcuts as you know them in Windows are different, more similar to aliases in Mac. Symbolic links are different.

Also note that symlinks are HUGELY useful when you want to map, say, another directory to an AppStore app. See http://forums.macrumors.com/showthread.php?t=1464236 for more info.
