Auto Sync or Manual

I have been using manual sync with my iPod. I was using iPod Video 5th Generation for the past two years or so.
I recently purchased iPod Touch, and want to sync my music library onto it.
I realized that there is an auto sync option in iTunes, which I have never used.

It was fine when it was around 500 songs,
but time passed and I have some close to 3000 songs in the library.
It's kinda getting out of hand to manually organize it.
(Just realized how much unlawful downloads I have done and also spent so much money on music through iTunes store... but that's another issue)

Question: If I select Auto-sync, and say, if I delete a file or change a file from my source (hard drive), does it also do the same on the iPod? Or is it just going to stay there?
If my guess is correct, then if I delete say 100 of the music tracks on the hard drive library, then it will delete them on my iPod as well?

    Thanks for your help.

Syncing will mirror the library/selected playlists on the iPod with what's on the computer. So any added or deleted music will also be added or removed from the iPod as well.
